Ok first you should scan your computer for viruses:
http://www.avast.com/eng/avast_4_home.html
install Avast free home edition, during the install it will ask you if you want to run a "boot time scan". Make sure you click yes. When you reboot the computer, it will scan it, tell it to remove any viruses found. If it does find a virus, note the name of the virus and post it here.

If you open the folders, what is inside them?

Well there are about six folders all which are titled windows. One has a small box where the i should be another has a box where the s should be. When I open most of them it will be a subfolder (system 32) with nothing inside the folder. One of them says drivers and another one opens with the $ symbol and follows with unistall service pack example

($NtUninstallMSCompPackV1$) This folder is labled WINDOWS
